Does the cloud provider also charge for data transferred, which could be very high for a proxy server, or only for the VM/CPU?

Yes, it costs, but is very minimal. In case of DigitalOcean, we get 1000GB (approx) in 6USD Droplet for outbound data transfer every month. You can refer their official docs
