Designing Audit-Ready Laboratory Systems: Why Data Traceability Matters in Pharma

What software developers should consider when building laboratory applications for regulated pharmaceutical environments.

A laboratory application can capture test results, generate reports, and automate approvals. But pharmaceutical quality systems must also preserve the information needed to explain how a result was produced, reviewed, changed, and approved.

That introduces technical requirements beyond basic database storage and workflow automation.

In pharmaceutical manufacturing, laboratory data can influence whether a batch is approved for distribution. The systems handling that data must therefore support reliable records, traceability, controlled changes, and appropriate human review.

 What FDA Warning Letters Tell Us About Laboratory Data

In October 2026, the U.S. Food and Drug Administration issued a warning letter to TSP Solutions Pte. Ltd..

FDA identified deficiencies in finished-product testing. The submitted Certificates of Analysis and batch records did not demonstrate that appropriate assay, impurity, and microbiological testing had been performed.

The findings concerned the manufacturer's testing and quality controls, not a particular software architecture.

However, they illustrate an important issue for teams developing regulated laboratory applications: a final report cannot replace the underlying scientific evidence.

 1. Design Around the Complete Sample Lifecycle

A pharmaceutical Laboratory Information Management System (LIMS) typically handles several activities:

Sample registration and identification

Test assignment and specification management

Instrument result acquisition

Analytical review and approval

Laboratory investigations and quality events

Reporting and Certificate of Analysis generation

Each activity creates records that may need to be retrieved together.

For example, an analytical result should be associated with its sample, applicable specification, method version, analyst, instrument, and review history.

Consider a simplified laboratory data record:

{
 "sample_id": "QC-2026-1042",
 "batch_id": "BATCH-1042",
 "test": "Assay",
 "specification_version": "SPEC-03",
 "result": 99.4,
 "unit": "%",
 "instrument_id": "HPLC-07",
 "analyst_id": "USER-218",
 "status": "Reviewed",
 "review_record_id": "REV-2026-813",
 "raw_data_reference": "DATA-2026-456"
}

This is an illustrative record, not a complete GMP data model.

The result value alone cannot establish whether testing was performed using the correct method, whether the instrument was suitable for use, or whether the supporting analytical data were reviewed.

The application must preserve those relationships and provide access to the appropriate supporting records.

 2. Treat Audit Trails as Part of the Data Model

In ordinary business applications, an update may simply replace an existing value.

Regulated laboratory records require more careful handling.

If an analyst modifies a result, the system should retain the information needed to understand the change, including the previous value, new value, responsible user, timestamp, and documented reason where applicable.

An audit trail should allow authorized reviewers to reconstruct relevant activities without obscuring previous entries.

FDA's Data Integrity and Compliance With Drug CGMP guidance explains the importance of reliable records, associated metadata, and appropriate audit-trail review.

For developers, this affects database design, user authorization, transaction handling, record retention, and system security.

A general application log is not necessarily an adequate regulated audit trail. Audit-trail controls must be designed around intended use, applicable requirements, and documented risk assessments.

 3. Preserve Context Across System Integrations

Pharmaceutical laboratory data rarely exists in one application.

Organizations may use chromatography data systems (CDS), enterprise resource planning (ERP), electronic batch records (EBR), and quality management systems (QMS) alongside a LIMS.

These systems exchange information through APIs, middleware, instrument connectors, and other interfaces.

A reliable integration must preserve more than a numeric result.

Important design considerations include:

Consistent sample and batch identifiers

Units, analytical methods, and specification versions

Source-system references and data provenance

Secure authentication and authorized access

Error handling and reconciliation

Handling duplicate, incomplete, or delayed messages

Retention of original records and associated metadata

For example, if a chromatography system sends a revised result to a LIMS, the receiving application should not silently replace an approved result.

It must preserve the distinction between the original record, subsequent changes, and the approved outcome according to the established workflow.

 4. Don't Reduce Batch Readiness to a Single Status Field

A dashboard may show that all reported laboratory tests have passed. That does not necessarily mean a batch is ready for release.

A useful system should distinguish between individual test status, laboratory review completion, investigation status, manufacturing record review, and final Quality Unit disposition.

Under 21 CFR 211.165, pharmaceutical products must undergo appropriate testing against applicable final specifications before release.

21 CFR 211.192 also establishes requirements for reviewing production and control records and investigating unexplained discrepancies.

For system designers, test completion and batch approval should remain separate concepts.

Software can help identify missing evidence, manage review workflows, and prevent unauthorized transitions. The final release decision remains subject to approved procedures and authorized Quality Unit review.

 5. How Commercial LIMS Platforms Address Data Traceability

Several laboratory informatics providers offer capabilities that support structured sample management, electronic records, instrument integration, and quality review.

Looking at established platforms helps illustrate how these requirements translate into real applications.

 LabWare LIMS

LabWare supports pharmaceutical QC workflows, sample tracking, electronic laboratory records, instrument interfacing, and audit trails.

Its integrated electronic laboratory notebook (ELN) supports laboratory method execution and access to specifications, instrument information, and related quality data.

For developers, LabWare illustrates the importance of maintaining relationships between laboratory execution records and the underlying sample lifecycle.

 Thermo Scientific SampleManager LIMS

Thermo Fisher Scientific's SampleManager LIMS supports sample management, instrument connectivity, specification management, laboratory execution workflows, and electronic audit trails.

Its manufacturing laboratory capabilities include relationships between raw materials, processed materials, and finished products.

This illustrates why laboratory applications need well-defined integration interfaces and consistent information exchange between laboratory and manufacturing systems.

 STARLIMS

STARLIMS provides workflows for sample testing, batch testing, stability management, materials receiving, and laboratory reporting.

The platform also supports electronic signatures, audit trails, and integration with laboratory equipment and enterprise systems.

For software teams, STARLIMS provides an example of how configurable workflows and centralized laboratory records can support different quality-control activities.

 CaliberLIMS

CaliberLIMS supports pharmaceutical sample lifecycle management, instrument integration, electronic laboratory records, audit trails, and Certificate of Analysis generation.

It also supports integration with enterprise systems, including ERP, QMS, and chromatography data systems.

Its batch-wise dossier capability brings together selected laboratory documents, including COAs, raw data, instrument reports, and related records.

This illustrates how a LIMS can help make supporting QC evidence accessible across the testing and review lifecycle.

 What Should Developers Evaluate Across These Platforms?

Although these systems offer overlapping capabilities, their specific implementations, data models, configuration approaches, and integration methods differ.

When evaluating or building laboratory applications, software teams should consider:

How sample and batch relationships are maintained

Whether original instrument data remains accessible

How result changes and review activities are recorded

Whether system integrations preserve data context

How incomplete or inconsistent records are handled

How electronic signatures and permissions are controlled

Whether supporting evidence can be retrieved during an audit

The purpose is not simply to automate laboratory operations. It is to make sure the information produced by those operations remains reliable and understandable throughout its lifecycle.

 6. Build Validation and Access Controls Into the Project

Pharmaceutical applications may be subject to FDA 21 CFR Part 11 and applicable CGMP recordkeeping requirements.

Development teams should consider validation, access control, record integrity, electronic signatures where applicable, and retention requirements early in the project.

FDA's Part 11 Scope and Application guidance provides useful context for applying electronic-record controls.

A technically functional application is not automatically suitable for regulated use.

The manufacturer must establish that the configured system is appropriate for its intended purpose and that applicable procedures, validation activities, and operational controls are in place.

 Final Thoughts

Building software for pharmaceutical laboratories requires understanding the significance of the records that applications handle.

A laboratory result can eventually influence a decision about whether a medicine is released for patients.

That makes reliable data relationships, controlled changes, integration integrity, and retrievable evidence important system-design considerations.

Whether an organization uses LabWare, SampleManager, STARLIMS, CaliberLIMS, or another laboratory informatics platform, the underlying requirements remain relevant.

Can the system reconstruct the complete history of a laboratory result, including its source, applicable specification, changes, reviews, and final disposition?

For developers working in regulated environments, answering that question is an important part of designing trustworthy laboratory software.
