I've evaluated a LOT of alternatives. ZenHub is probably the most powerful but is not practical for us as it keeps all its state and metadata in ZenHub, rather than embedding it into the GitHub issues as Waffle does. Because we have a large team, its impractical for us to get every team member to install ZenHub's browser extension, whereas following a few simple procedures (choosing labels or using keywords in issue descriptions) allowed us to have the bare minimum of detail hidden from bare GitHub users.
The best alternative so far I've found is Codetree codetree.com which includes almost all of the key Waffle functionality and which uses GitHub issue tags to control the process of an issue across the board. Pricing is pretty reasonable.
