I feel that working at a startup is better coz it's very dynamic. You can easily reach out to your seniors and get things done rather than waiting for a hierarchy decision as in an MNC. Also in a startup you have better chances of getting recognition and credit for your work as compared to an MNC. Best of all you get to experiment on new things and learn by doing.
